Keeping your pulse sustains at 5-6 or less, peaking around 12 for attacks, also leaves room in the mix for sound effects if you're making the music for a game.

You may have to crank up the buffer length in File > Configuration > Sound. I too use FamiTracker in Wine, and my buffer length ended up at 70 ms. It usually needs to be longer in Wine than in Windows. If you see "underrun" notices in the status bar when the distortion happens, then buffer...
