Just as a test I tried getting rid of everything in the frame except the noise channel and it's definitely the source of the popping. I think it's audible in this instance because the volume of the instruments start so low at 1. And like you said about the final volume being limited to 4-bits and if...

Stratelier, nice catch on the stacked vibrato. I tried getting rid of both just as a test and I still hear the popping though... I'm used to popping due to clipping or discontinuous volume jumps in a sample, so it might have something to do with how the volume envelope is behaving? I'll keep looking...
